When you tell it to not follow you, or when you disconnect, the pet/thrall go on "patrol" mode, which means that after 10min (I think) he will teleport back to its guarding location. Dismount and tell him to stand guard at your new base. Don't just use the stop following command. I tell my thruls to guard area and they still return to my old base.
